I have the standard GY6 regulator/rectifier you have in the picture. The red wire out of the regulator/rectifier is connected to my headlight red wire and my tail light red wire and the choke red wire, as well as the yellow wire out of the stator. Why no lights or choke, I have AC voltage from the stator?

i think if you replace the regulator/rectifier you will fix your problem a some what melted plug pretty good sign it was hot.
here is something you can try for laughs unplug regulator/ rectifier. start your buggy and see if the lights come on just give it a little gas and don't let it run long. i'm curious.
also you said you thought your choke wasn't working are you sure of that? and have you check your bulbs to see if they are blown.

After speaking with BigE on the phone today I checked a few more things.
I rechecked the AC voltage from the stator. At idle I have roughly 16-17v AC on the yellow and white wires from the stator, and when I give it gas the voltage shoots up 30-32v. And acts like it would go higher with more RPMS. What kind of voltage readings should I be getting?
I also tried Pud's trick and unplugged the reg/rec when the engine was running. The lights came on bright! What does this mean, if anything?
Also, I disconnected the hot wire from the battery when the buggy was running and it continued to run. Does this help?

Your rectifier has a short and is pulling the voltage down. Make sure the rectifier output line is not shorted to ground - If the line is fine, the rectifier is bad.

FYI... We had this problem on a Baja buggy. It was a short in the tail light wire. In the harness, you'll see the plug that connects the wiring going to the tail light. Unplug it and see what happens. Ours was a tiny split in the wire insulation back by the tail light bracket but unplugging the wire will tell you right off.
I stated I hadn't modified the lighting or electrical, but after some thought I realized I may have caused the problem. Thinking that the lights ran off of DC, I disconnected the headlights thinking it would let the battery stay charged better. Would disconnecting the headlights and operating the buggy for an extended period cause the reg/rec or stator to go bad?
Also, do I check the AC voltage on the yellow and white wires to ground or between one another?

I just went to go for a night ride and boom no lights.
the bulbs are ok.
Nothing seems to be loose.
I will check the power levels coming out of the block mentioned.

oh i did the unplug test and the lights did not come on either.
but i did unplug the lights and they do light up.
